I took out the instrument cluster so I could put the GPS antenna behind it. And if I remember correctly you need to have the key in the ignition and turn it on, or what?
I've done it before but it sometimes can be a little tricky.

1) Keep ignition on
2) try the 4-digit code 3-4 times (hint: If you get a quick flash of the "security screen that prompts you for 'accept' " , then that is a good sign that you have the right code).
3) Shut off the car and RNS-E...and leave it for 10 minutes
4) Come back, turn the ign on, let it sit for 10 minutes...and try the pin again. Should work.
This seemed to work for me. My battery went dead over the weekend (long story) and I needed to re-enter the code again.
I think it needs some time to adjust to the new ECU etc in your Audi. I imagine that this will be the case for most of the B5 A4/S4 community and those with a pre-2002/facelift C5 A6 etc.
