the factory wiring does not seem to have a wire going to my harness which does. Any ideas?

Remote wire for the rear/Bose amplifier. The RNS-E has only a 2 channel amp for the front speakers. If you don't have Bose and don't have a separate amp for the rear speakers, you car may not have this wire (and you rear speakers won't work).
