Some fixed similar issues by upgrading to the newest VAG-COM release (5.0.4 right now). The error could indicate that the proper communication cannot be established which makes VAG-COM switch back into some kind of limp mode.
You may get a better answer if you post your question over on AudiWorld in the VAG-COM forum but make sure you include the full log text and you software version / cable type.
