Just since yesterday my volume has been going up and down as I listen. It's not just dedicated to one input because I've listened to it on Satellite Radio, MP3 card, Phatbox and the FM radio and it still does it.

It does go away after a bit but I don't like it. Any ideas what it is?

Sounds you got the fancy Bose Audio Pilot that goes crazy when it gets hot. There is a TSB on how to disable the AudioPilot but there were also some postings that the Bose amp has to be replaced if you want to keep the AudioPilot and use you car in hot climates.

I get exactly this effect on hot days (which are pretty rare in the UK!), it's because the Bose Audio Pilot system uses a separate microphone which overheats and gets confused about how loud it is inside the car so it winds the volume (and equalisation) up and down rapidly.

Mine normally stops doing it after 10 minutes driving with the air-con on - once the Bose microphone has cooled down.
