In engineering mode one can read the "altitude" of the car.
In my case, being under sea level, the RNS-E indicates +45 meters . Is there any way to calibrate this altitude to the real value?

Nope.

GPS gives inaccurate altitude readings at high latitudes, especially when the satellites being used for a fix are low in the sky.

Where I am in the UK a system attached to our building is reported by GPS as moving up and down over 300 metres per day!
